Why don't you use your tax deffered $ vs. your taxable account as you can deduct up to 60% per year for tax deferred vs. asset donations? The question about giving now vs. later w appreciation is dependent upon how you think the money will be used. IMO giving now may have a bigger impact on individual students today (which you can observe) vs. giving more in the future (which you cannot observe) given the uncertainty of what these institutions will look like in the future.
