We have had two occasions in the past with difficulty on filed returns. One, similar to yours, was resolved by a telephone call quickly. The other was for 2024 and resolved recently. IRS is very responsive ONCE you get in touch. Calls are delayed, and you will wait up to an hour or more for an associate. With the potential shutdown, there will be longer delays. I would suggest you respond to the IRS letter with your own explanation and include any proof of payment at your disposal. It often takes up to six weeks with the current RIF from the current administration for a letter to hit your file. You can call, wait for an associate and obtain a more direct number for future contact regarding the issue. From what you said, the question is not whether this will be "easily" settled but the time it takes to do so.
