I think doc of control maybe nailed it.
It seems you may have not entered 1099 data correctly,
or are missing a check box entry of some kind.
I suggest you go to forms view, and look for the 2 year comparison.
This form shows this year and last year by line
and where the error is might be obvious.
And when in forms view, select the 1099’s and review the entire form top to bottom.
If you cant deduce the error, you might delete the 1099r forms and start them over.
Your reference to the 5329 implies some penalty issue relative to the distributions
that is driving up the total tax amount.
