To answer some questions. The cruise will start in Yokohama. My thoughts of travelling out further first and then coming back towards the port for departure will be less stressful.

I’d recommend the opposite. Tokyo first than travel to Kyoto (or Osaka if you want to base there instead) after the cruise.

Easier to travel on the train when you aren’t jet lagged. If you want spend the last night in Tokyo before your flight out if you have a morning or early afternoon flight.
